I can think of several things to check: 1. See if the material is shifting upwards during machining...see if the clamps are holding properly. It looks like you are using cam clamps. These can slip if the edges of the material are not gripping sufficiently. 2. Is the board warping as it is machined? ...

The only time I've had a similar situation was when the wires connected to the touch plate were broken. The connection would be intermittent. I located the break at the plate connection and fixed it. That cleared up the problem. If you haven't checked connections yet, that would be my first recommen...

Add:
How far is the bit extended beyond the collet?
Is the collet properly tightened?
Are all bolts properly tightened on the router clamp, and on the gantry and the rest of the machine?
Are the hold down clamps on your material tight and positioned properly?

It sounds like you just need the cord unplugged from the large touch plate and plugged into the smaller plate.

I was talking about the .crv files used to draw the job, unless you're using Aspire to make 3D models, or if you're talking about rotary machining, then you would need someone with experience in those methods.
