When the model is created to your satisfaction -- Tray Size (width, length, & thickness), Chip Cutout Size for chip Grooves, Etc... I can then post the completed model on my website for you to purchase (in the neighborhood of D & M's pricing.)

There is really not a whole you can do because of the limitations of the raised 4th Axis and the area surrounding the router/Spindle.

My only recommendation is to periodically clean up chips with a Shop Vac.

Are you Certain that the Y-Axis is running true from one End of machine to the other? And if so Check your material board by lining up the spindle/router with a V-Bit to the material board at one end the move Gantry along the Y-Axis to the other end of material board. How about Something Like This??? This Box is 10" by 10" by 10" but could be made in any Dimensional Size.

Is Correct Post Processor being used? Have you Checked your post processor for the G64 tolerance setting? I have mine set to "G64 P.005" You also must watch your feed and speed rates with the Shark machine for they are not as rigid as some other machines out there!!! Just my Thoughts/Opinions!!! Sha...
