Yes: get rid of your NWA controller, swap in something using Mach3 or Mach4, wire the driver module inputs to the new motion controller board, and don't look back ;) Other than that, learn GCode so you can easily identify the "preamble" and "closing" parts of the files. Can you post the GCode file? Alternatively, can you view the tap file in http://ncviewer.com and see if the GCode's backplot shows that behavior? Use the "front" view, and that will show you the depths of each cut.

Have you tried just registering the new installation on the PC, and when it asks for a license, you choose/give it the one you want to kill-off from that laptop?
That's typically how it works on other software-licensed systems.
