There seems to be three different height setting you can secure the gantry at. Is there an ideal height? There are 12 bolts that can be set at 3 different heights

When I bought my shark I placed the gantry at the lowest level I could, thinking I didn't need much Z height for the type of projects I planned on cutting. And that pretty much is how I feel today. I use a porter cable router and it protrudes about a 1/4" from the bottom of the clamp. That said, you could set the gantry at the mid point and have some wiggle room using the placement of the router in the clamp.

I have mine set at the upper setting, and it works fine at that height, and I'm milling aluminum and getting 0.001" accuracy and repeatability. There's a lot more issues with the Z-axis carriage being plastic HDPE than the added flex from moving the gantry up. I saw a picture somewhere online where someone had increased the side panels like 5-7 inches higher! I moved mine up to clear a Kurt vise I put on the bed.
